I do this occasionally when I want to read on my bed but don't want to sit up; my stomach area ends up producing a sort of dull hurting sensation. I'm assuming having my internal organs heated isn't very good for them.
Thoughts?

If you feel a burning sensation around your abdomen, your doing something wrong
Otherwise the body is very effective at managing excess heat, it is able to maintain a constant core temp quite easily through physiological processes. The pain is probably muscular, particularly if you are craning your neck to view the screen/head rested on pillows at an odd angle. Possibly quite poor posture for your vertebrae too.
If you own a chair/desk, it's probably best to do this there instead if for prolonged periods.
